According to the Web Popularity Ranking of World Universities 2009, University of the Philippines System is the highest ranked university in the Philippines:

1. University of the Philippines System
2. De La Salle University
3. University of the Philippines - Diliman
4. University of Santo Tomas
5. Ateneo de Manila University
6. University of the Philippines - Los Baņos
7. Asian Institute of Management
8. Uni of the Philippines - Manila
...

But according to the Times Higher Education Supplement (THES) and Quacquarelli Symonds (QS), the University of the Philippines rose from 398 in 2007 to 276 in 2008. It is ranked behind Ateneo de Manila University (254th in the world).

I would have definitely considered Mapua or the Philippine Military Academy next to UP.

I have a hunch this ranking was based on PRC board exam passing rates, which is no doubt a disadvantage to Ateneo since most of the courses it excels (Liberal Arts and Management) have no board exams.

I don't know what's the basis for this ranking but in my humble opinion, no matter what school we come from, success lies mostly in the individual.
