Everything with the whole Panchen Lama deal would be peachy, ok well not peachy, but not under such criticism, if the Dalai Lama at the time didn't decide to mess it up by declaring the reincarnation by himself, negating the validity of the Chinese govt's method and such.

In Ming Dynasty, Beijing set up a command administration 都指揮使司 in Wusiznag ( Tibet) and ordered that all Lamas and officials could be legitimate only if the central government approved.
In 1653, Lobsang Gyatso ( Dalai V ) restored stability in Tibet and he went to Beijing to ask for a promotion from Emperor Shunzhi ( Aixinjueluo Fulin). With the emperor's recognition, Dalai V then became a legitimate ruler of Tibet.
In 1706, Dalai VI was removed from power because of indecency. Beijing send an army to convoy Dalai VII back to Tibet and rule the region. In 1713, Panchen Lama was promoted and recognized by Beijing. He had the same authority with Dalai and that the older among Panchen and Dalai would become the teacher of the younger one. In 1727, Beijing appointed an minister/governor of Xizang 駐藏大臣 who had the same power with Dalai. In 1793, the central government passed the 欽定藏內善後章程 which clearly stated the reincarnation process of Dalai and Panchen, authority of government and religion, and clear boundaries of Qinghai, Sichuan, Xinjiang and Xizang.
It's very obvious that either Dalai and Panchen had/has to be recognized by the central government in Beijing first in order to practice his legitimacy.

Yeah, I really want to know what Tibetans say about this. But I do know that Qianlong was the first to do the 'golden-urn' system.
