-Ack!- Your question makes me feel like I was in High School again, in my history class. Okay then, I'll try to explain.
As trades grow prosper in Indonesia, there are a lot of traders from around the world. Arab and Indian traders first brought Islam to Indonesia in the late 12th century, establishing settlements in the Aceh region. It spread across the Indonesian archipelago, following trade routes. Rather than a violent conquest, it was peacefully laid over and mixed with existing cultural (and even religious) influences to form what is still the predominant form of Islam in Indonesia today, particularly in Java.
Although muslims, Indonesians still hold onto the old traditions of Hindu and Buddha. Nowadays, however, new generation of muslim thinks this kind of attitude of mixing tradition (hindu/buddhist) with Islam is some sort of blasphemy to the purity of the teaching of Islam.
One example of this would be the preaching through the arts. These parts explains why Islam prosper in the coastal region. People like the Minang and the Malay who lives in the coastal have strong tradition of Islam since a long time ago.
As for the rest of Indonesia (like the Javanese people who have strong hindu and buddhist tradition), the most simple explanation is; when the ruler convert to a religion, the people usually do the same thing.
That is what I got from school, anyway. Maybe Majapahit or other Indonesians could explain better
